| Title: | Analysis of circadian gene expression in mature shoots and roots |

| Description: | Most previous experiments on circadian gene expression in Arabidopsis have used whole seedlings grown on agar plates, usually in the presence of sucrose, and with the whole seedling exposed to the prevailing light conditions. We reasoned that, since the circadian clock controls many aspects of metabolism and metabolism is inherently organ-specific, the behaviour of the clock and its outputs might be organ-specific. Our aim was to test for organ specificity in circadian behaviour. In this experiment we grew Arabidopsis thaliana Col-0 plants hydroponically, with their roots enclosed in light-tight black boxes, for 5 weeks in 12 h light (150 µE/m2/s):12 h dark at 20°C. Plants were transferred to constant light and harvested every 3 h for 48 h. Rosette leaves (shoots) and roots were harvested separately; tissue was pooled from 9-13 plants and 6 independent RNA preparations were combined for each sample. The first timepoint (time 0) was taken 12 h after dawn, i.e. at the first subjective dusk. Note that roots are functionally in the dark throughout. The data show that both the central oscillator and some outputs are indeed organ-specific.
